Het verhaal speelt zich af in het huidige San Francisco, waar de wetenschapper Will Rodman zich bezighoudt met genetische manipulatie op apen in z’n strijd tegen Alzheimer.

In dit tweede deel van de epische Maze Runner saga, krijgen Thomas en de andere Gladers te maken met hun grootste uitdaging tot nu toe: het zoeken naar aanwijzingen over de geheimzinnige en machtige organisatie WCKD.

Ondanks al zijn inspanningen om een oorlog te vermijden, is Caesar alsnog in een onvermijdelijke strijd geraakt met de mensen. Caesar moet tot het uiterste gaan, terwijl hij geplaagd wordt door herinneringen aan zijn voormalige vriend en verrader Koba.

Nadat in 1996 vijf miljard mensen uitgeroeid zijn door een virus, leeft in 2035 de mensheid (of wat er nog van over is) ondergronds. De veroordeelde James Cole wordt teruggestuurd in de tijd om onderzoek te doen naar het virus, zodat er aan een bestrijding gewerkt kan worden.

Na de scheiding van zijn ouders woont de 12-jarig Conor bij zijn moeder. Zij is ernstig ziek geworden en daarom krijgen ze vaak bezoek van zijn oma met wie Conor geen goede relatie heeft. Op school wordt hij door zijn klasgenoten gepest.

Vier jongeren rijden door de woestijn richting de kust. Ze proberen te vluchten voor een uitgebroken virus dat de hele wereld in zijn greep heeft. Vastbesloten om aan het virus te ontsnappen reizen Danny, zijn broer Brian, en hun vriendinnen Bobby en Kate zo snel als ze kunnen richting het zuidwesten van de V.S. Na vier dagen staan ze voor grote morele beslissingen. Ze ontdekken dat het virus niet de grootste vijand is, maar de duistere kant in henzelf.

Een snelwerkend, dodelijk virus verspreidt zich langzaam maar zeker over de hele wereld. Een paar dagen na de besmetting volgt de dood. Het Centrum voor Ziektepreventie en -bestrijding, het leger, de Wereldgezondheidsorganisatie en de gewone burgers doen alles wat ze kunnen om de mensheid in veiligheid te stellen en de paniek onder de mensen te bedwingen.

New York, 1995. De inwoners van de stad worden bedreigd door een dodelijk en uiterst besmettelijk virus. Een wetenschapper, Susan Tyler, haar echtgenoot en een medewerker van het ministerie van volksgezondheid gaan op zoek naar een tegengif. Ze presteren het om via DNA-manipulatie een levensvorm te creëren dat de antistoffen kan aanmaken.

Het koppel Signe en Thomas lijkt op het eerste gezicht het perfecte leventje te leiden. Beiden zijn echter competitief aangelegd en pogen ze elkaar voortdurend af te troeven. Dat ze hiervoor al eens iets moeten stelen of liegen, maakt hen niet uit. Wanneer Thomas onverwachts in de kunsten doorbreekt, wil de wanhopige Signe de aandacht weer op zichzelf richten. Hiervoor gaat ze tot het uiterste.

Een groepje van acht getalenteerde kandidaten is geslaagd voor een laatste test en mag nu deel worden van een machtige, maar mysterieuze organisatie. Ze gaan een kamer zonder ramen binnen en krijgen hier tachtig minuten de tijd om slechts één vraag te beantwoorden. Er zijn echter wel een paar regels waaraan ze moeten voldoen, anders worden ze gediskwalificeerd; ze mogen niet praten tegen de opdrachtgever, de bewapende bewaker bij de deur, hun vragenlijsten bekladderen, of de kamer verlaten. De tijd gaat in, en de opdrachtgever verdwijnt. De kandidaten bekijken de papieren waarop de vragen zouden moeten staan, maar tot hun verbazing zijn deze blanco. Samen besluiten ze uit te zoeken wat de vraag is, maar doordat ze elkaars achtergrond ontdekken, lopen de spanningen hoog op.

In de jaren 60 ontmoet Jorge, een Cubaanse vluchteling, de stewardess Leslie. De twee vallen voor elkaar. Vier decennia later wordt Chris, een eerstejaars student, verliefd op een klasgenoot, de spirituele Sam. Deze liefde helpt hem het doel in zijn leven te vinden waar hij naar zocht. Voor beide koppels heeft het lot iets onverwachts voor hun in petto. Maar wat hebben de twee verhalen met elkaar te maken?

The Invasion vertelt het verhaal van een geheimzinnige epidemie die het gedrag van mensen verandert. Een psychiater uit Washington, D.C. (Nicole Kidman) ontdekt dat de oorsprong van de epidemie buitenaards is. Vervolgens moet zij vechten om haar zoon te beschermen, die de sleutel waarmee een dreigende invasie gestopt zou kunnen worden, in zijn bezit zou hebben.

Een stervend meisje ontmoet een nonchalante jongen die haar geheim ontdekt. Ze besloot haar bucketlist te vervullen met niemand minder dan de jongen die niets om de wereld gaf.

Vijf schoolvrienden gaan op vakantie in een afgelegen vakantiehuisje in de bergen. Plotseling blijkt een van hen besmet met een vreemd virus. Naarmate het virus zich onder de vrienden verspreid, en ze steeds zieker worden, komt hun ware aard naar boven.

Een groep van vijf afgestudeerden huren een afgelegen hut in het bos. Ze beginnen het slachtoffer te worden van een gruwelijk vleesetend virus dat de ongewenste aandacht trekt van de moordlustige lokale bevolking. Als het virus zich verspreidt onder de vrienden komt hun ware aard naar boven in de strijd om het virus en elkaar te overleven.

Bij een mislukte terroristische aanslag, infecteert één van de terroristen zichzelf met een dodelijk virus. Hij vlucht op de trein van Zwitserland naar Zweden en wordt alsmaar zieker. Aan boord van de trein bevindt zich een divers groepje passagiers dat zich geconfronteerd ziet met het virus. Dit wordt vooral lastig als de bevelhebbende commandant beslist dat de trein niet mag stoppen en onder quarantaine moet worden gezet via een legertje commando's. Als blijkt dat de commandant een nog rigoreuzer idee heeft om het virus te bedwingen, komen de passagiers in opstand.
